Central Repository Folders vs. Course catalog categories.

We are seeing that the folders we create in the central repository are visible and selectable in the full course catalog to filter classes. We want to use a folder structure in the repository that makes sense to power users but may not have a direct relationship to course sorting. 
Example- sub folders within topic Folders called Presentations, drawings, evaluations 

Is there any way to separate these? Or what are the ramifications of turning categories off for catalogs?

I do not see the newly created folders in the catalog categories on the user side. That said, when they added this feature, the CLOR did start off with the same categories we have under course management ...we left them as they are but the newly created folders do not show. Maybe test that out? Not sure of the effect if you delete one the folders that were created with the category names (hope I’m making sense here...lol)

I do recall finding it odd that the categories were there when this new feature appeared...
