If I set up 2 courses as equivalents, will the CEUs for both being marked as “complete” show up on the learner’s transcript?

Yes they should as the CEU’s are unique to each course. Please note that the completion status for a that was marked as completed by completing a different course will both show as “Completed”. The only way to differentiate them is by the “time spent” in the course where one will show some time and the other (that was marked completed by the equivalency) will show zero for the time.
