Does any one know how to get the notification “user bought a course” to include course id ?

Unfortunately you are restricted to the short codes available within each notification, detailed here:
https://help.docebo.com/hc/en-us/articles/4429113070226-Notification-Events-and-Conditions
Looking at that one, does not look like that is available directly, but I wonder have you tried the [order_receipt] or [order_items]? I wonder if it is simply included in one of those?
Additionally you might want to support these ideas to make shortcodes more Admin friendly:
