Okay so I figured out at least one issue with the notifications. Not solved, mind you - I just realized what the issue is.

I had a power user ask why they could not see one of the notifications they created. i logged in as that user & recorded all of the notifications they could see. Then I looked at the notifications from my own account & searched for the items that they should be able to see. After opening each one - both those the user could see & the ones they no longer could see - I determined that they no longer have visibility of the notifications that I &/or my fellow SuperAdmin had to alter. Which, given the amount of effort we had to put into deactivating those with inadequate filters, was a lot.

Now that I have it figured out, I’ll submit a ticket, but i wanted to share this w/ everyone so they know what to look forward to.

Hey ​@NateC this is on ongoing frustration with notifications. Support keeps telling us it’s related to what the PU’s can or cannot see but it’s not consistent as you know. We have been battling this for years now and some PU’s just gave up and recreated all the ones I had created for them. It solved the issue temporarily but when they migrated to the new notif service, it happened again. I have an o/s case (again). If you get a proper answer please post it here and I’ll the same. Thanks.

I’ve seen PUs struggle to find notifications before but this is the first time i’ve seen them unable to access ones that they have previously used.

in any case i received this feedback from my ticket; hopefully this will work for you as well:

I'm coming back to you to note you that my colleagues at Tier 2 have solved the issue and the PU can now see the notifications.
 
It is advised for you as Admin, to try to 'reset' the ressource assignments of your notifications  when you encounter this type of issue. 
For example, remove the branches you choose/seeleted,  wait a little,  and then re-add the branches.

Thanks ​@NateC easier said then done when you have hundreds of notifications. I'll try it out.
